Tsukushi.
Bring your own vino. Speak with the owner/chef before you sit down. Ask if it would be alright to open some wine and would he like some? Ask him to send out a menu for you. Tell him you would dig on whatever he would like to prepare. He makes all of the food himself, with the help of one dishwasher/prep cook. He is there late and serves late (2am - ish?). You have a choice of noodle dish as the last course.
Prices are reasonable. Atmosphere is hole in the wall/speakeasy, with no crowds. Finding the place can be somewhat difficult. Food is real deal homemade style Japanese. Lots of small dishes.
I like to drink Lopez Rose there. I find it gets better with age.
If you decide you would prefer a soba specialist, then that is a different discussion.
